Let's say hypothetically that p is actually equal to 0.001, and not p < 0.001.
What do we report?
Do we round to 3 decimals and put p = 0.001?
Or leave it at the standard 2 and put p = 0.00?

You would report it as p = .001. And even if p is less than .001, you should never report p = .00.
(Notice, also, that there shouldn't be a 0 in the ones place.)

Note also with the 6th edition of the APA publication manual, probability is expressly noted to be reported as *either* 2 or 3 decimals. There is no "standard two decimals" anymore.
