does a separate one-way anova need to be run (after a factorial anova has been run and based on significant differences found) in addition to running a post-hoc to examine where the differences lie?

Depends.
Do you have a significant interaction for which you need to make a new variable in order to decompose the interaction effect? Then yes.
Do you only have significant main effects or no significant effects at all? Then no. GLM --> Univariate --> Post-hocs can handle main effect post-hoc tests, and there would be no reason to run a new one way in this instance.
